Is it better to uninstall the old version before installing the new?

Do I need to pay the full cost of Premium if I want to upgrade from Classic? Or is there a way to just pay the difference?

Click on Upgrade at the top of the page.  The upgrade page says BackyardEOS, but follow the instructions similarly to upgrade BackyardNikon.

No, you just need to pay the $20 upgrade cost.  Add BYN Premium in your cart and use coupon "BYN-UPG-PREMIUM" on the checkout page.

It makes no difference, 3.1.4 will automatically install over 3.1.x.
